Placed items in the Vehicle Bay do not effect the ability to dock a Seamoth or Prawn Suit. Interior Pieces, such as the Bioreactor or Water Filtration Machine cannot be placed inside of the Cyclops.

There should be an upgrade where you can dock the PRAWN with the Cyclops. Getting the PRAWN suit down to the ILZ is difficult enough, you should be able to use the Cyclops as a delivery system.
