Modern games tend to create a different directory for the saves, usually under the Documents folder. With these games, you’ll keep your progress when you uninstall them or Steam itself. Steam has a Cloud Service for the most recent games, which automatically saves your progress in the game.
Does uninstalling Steam games Remove achievements?
There’s a new option on the Support page that lets you delete game from account. However it doesn’t remove the achievements and deleted games still counts towards % game completion. This should be fixed.

Yeah so the in-game option doesn’t actually reset the counter that keeps track of how many times you’ve completed a mission. So when the game checks my win counter and sees that all the Elephant’s contracts have at least been completed once, it rewards the achievement.

So all you need to do is simply to start the same program which got you those achievements, and remove them again. Then you go to the options and there you will find an option to clear all progress. After you’ve done so you should have a virginal PD2 account again.
