What to do if you are at war with a Civ?
If you have declared war, you should be able to simply murder them with any basic units. If you cannot attack them with military, then you’re not at war. Three Options: 1) Declare war and kill them. 2) Launch an Inquisition with an Apostle of your own religion. 3) Put it with it. I was at war btw.
Can a military unit kill a Civ missionary?
In wartime any military unit can kill them, in peace time only Apostles and Inquisitors can attack them in Theological Combat. For defending against conversion attempts Missionaries in a city will stop Missionaries, but are over matched against intruding Apostles.
