To get 100%, you must complete all three routes. One route leads to Galeem. One route leads to Dharkon. The third (center) route leads to both, and you’ll have to defeat both of them at once.

If you have stars on all the sub-area portals, then you already have it narrowed down quite a bit. You need 615 spaces cleared for 100% completion, so however many Spirits you are away from that are on one of the 3 main maps.
