There are six missions in total, with the locations are randomized. After finishing the sixth mission, Desdemona will reward the Survivor with a large amount of caps, and the Institute Killer weave, a unique mod that can be applied to any upgradable clothing item.

There are three caches: Hub 360. Medford Memorial Hospital. Pinnacle Highrise, accessed from the fallen skybridge or a five story high fire escape.

Open the door, and you’ll see an elevator. Enter the elevator which will take you part way up the building. Exit the elevator, then turn directly left to see another elevator. Press the call button on this next elevator, and enter it to take it to the top floor.

Also, as the Harbinger, you’re not the leader, it would be better described as an adviser to the council of Companions. The Companions have not had a leader since Ysgrimor thousands of years before the game of Skyrim.
Does Tinker Tom stop giving quests?
After destroying the Institute, these quests will no longer be available. However, if the ending that keeps the Minutemen, BOS, and Railroad alive and friendly after the Nuclear Option was selected, Tinker Tom will sometimes (but not always) continue to give these quests.

To reach the MILA point, first go inside Haymarket Mall and fight through both raiders and a few turrets. Keep on climbing up to reach the roof. Beware, once one exits into the roof, a deathclaw will be waiting. Once the deathclaw is killed, look around the building for a monorail train hanging underneath the highway.
