Clone bay is better for events/blue options, but for the actual game I prefer always Med Bay. Dudes always at full health, when I jump. Boarding dudes can gain fighting skill. If I am boarded in nebula events I just vent the whole ship except Medbay and let my dudes fight the other dudes in there.
