As revealed in XCOM 2’s Alien Hunters DLC, the original Skyranger was shot down at some point during Earth’s fall, though Big Sky’s fate is unknown, the vehicle’s remains were stranded in the wilderness for the next twenty years.

How did dr.vahlen survive the advent raid?
In the book, we found out that she had a secret island base that gets blown up in an ADVENT raid. However, it is strongly hinted that she survived, and presumably went into hiding. Also, I seem to remember seeing some dark event screenshots that spoke of dissected aliens and hastily abandoned labs.
