The system transfer transfers the e-shop account over to the new 3DS and resets the e-shop account on the old one. You only need to unlink the e-shop account if you’re selling or giving away a 3DS that has not had a system transfer done to it. Doing a system format does not unlink or delete the e-shop account, either.
